I just came back from a site visit at the El Dorado Hotel...totally cute!  It's within walking distance to the plaza and has  a nice, heated, balcony pool.
If you're looking for a more romantic, secluded hotel, the Bishop's Lodge is beautiful.  It's got a ton of space and wonderful scenery to get lost in.

I really like El Rey Motel. It's an old 1950s motor court that has been immaculately maintained and renovated.  They have private gardens and a great feel.

Also, teh casitsa at the Santa Fe Motel and Inn are romantic and a steal.

I would want to stay near the Plaza on a honeymoon. LIkely candidate hotels would be La Fonda, Inn at Loretto, or the St. Francis.

La Posada, The in of the Five Graces is gorgeous yet expensive.  Also, the encantado is about 20 minutes out of town and is definitely the nicest and most secluded of them all.  hope that helps!
